Our research

Early-Stage Amyloid Assembly

We investigate the earliest molecular events that initiate amyloid aggregation. Our work focuses on structurally heterogeneous dimers and oligomers that are difficult to characterize experimentally but may play a central role in cellular toxicity.

By constructing and simulating polymorphic molecular models, we identify the interactions that stabilize distinct nucleation pathways and determine whether an assembly progresses toward a fibrillar, transient, or off-pathway state.

Our Methodology

 

Our research combines molecular modeling with experimentally derived structural information to study dynamic and heterogeneous biomolecular systems.

We use all-atom molecular dynamics simulations, structural modeling, energetic analysis, interaction-network analysis, conformational clustering, secondary-structure analysis, and comparative modeling of polymorphic protein and peptide assemblies.

Whenever possible, computational predictions are developed and evaluated in close collaboration with experimental research groups using spectroscopy, microscopy, biochemical assays, peptide chemistry, and structural measurements.

We welcome students and researchers who are interested in
computational biophysics and chemistry, structural biology,
molecular behavior, peptide science and scientific computing.

Projects in our group combine biological questions with quantitative
molecular analysis.
Group members gain experience in Molecular Dynamics (MD) simulations,
structural modeling, high-performance computing, data analysis,
scientific programming, critical literature review, and interdisciplinary collaborations.

Previous computational experience is valuable but not essential for every project.
Curiosity, scientific rigor, independent thinking, and a willingness to understand
the physical basis of molecular behavior are central to our work.
